Because the transporter is a nightmare fuel generator even when they are not using it to split two living beings that are literally bound by flesh, and even biologically synchronized to a high degree?

In one version of the ship. This was after they'd split in two by going slightly out of phase, but shared the same antimatter. The other Naomi Wildman survived the transport and was taken to the less doomed Voyager by the remaining Harry Kim. You know, the one that didn't get spaced from a ruptured hull.
