The mechanics of how the teenager was caught remain a point of concern for digital privacy advocates. It is currently unclear exactly how authorities intercepted his specific internet queries while he was using a VPN.

Knowing Russia I wouldn't rule out them breaking in and stealing his computer for accessing the VPN, then settling on the actual charges once they searched the device.
