My hunch in this case would be to leave the niche communities and instances as they are, and consolidate the rest to lemmy.zip (most active users).

Huh, that sounds like an interesting feature. Have you read @popcar2@programming.dev's article on community separation? This seems similar to their proposed "communities following communities" solution, though without the crucial "grouped comments section".
